Chrome not storing history is the problem, the most visited websites are based on how often they come up in your history. If you are intentionally blocking chrome from storing your history then try turning your history on and visiting the sites you want on the new tab page then turning it off again(I do not know how to turn it on or off on command). If its unintentional then it seems like that would be your main problem.

Click on that: it will change to the default settings, but hey, it will also clear your browsing history and disable extensions. For extensions, you can enable it again if you have installed them like ad block plus or any other.
Hope that answers your question.

I encountered a similar issue. I turned off the'show trending searches' and my Frequently Visited sites returned. Right under the Google Search Box is where the Trending Searches was appearing and to the right of that was the 'dots bar' giving the option to turn off Trending Searches.

In Chrome, Google.com is set as the default homepage. Browsers like Mozilla and Opera display your most visited sites and other useful info on the homepage instead.

However, the Android browser has both options. Here’s how to set its homepage to the most visited sites and how to customize the homepages of other popular browsers.
Default Android Browser
Compared to the ubiquitous Chrome, the stock browser is a fairly neglected option for web surfing on Android devices. However, it is a well-made browser. If you prefer the Android’s default option, here’s how you can set its homepage to your liking.
Google Chrome
Google Chrome is the most popular web browser among Android users. Virtually every phone and tablet has it installed as part of the Google apps suite that’s bundled with the OS. Chrome’s default homepage is Google and it doesn’t allow users to set the homepage to most visited sites. However, you can change the homepage address through the app’s settings. Follow these steps.
Mozilla Firefox
Fans of Mozilla Firefox can also customize the browser’s homepage on their Android device. Its default start page offers users three choices: Top sites, bookmarks, and history. The top sites option is selected by default.
However, if you’d like a specific website as your homepage, here’s how to set it in Firefox.
Opera
Opera is, along with Mozilla, a prominent alternative to Chrome available to Android users. Opera’s default search engine is Google and you can’t change its homepage the way you can with Chrome or Firefox. However, you can add sites to the “Speed Dial” reel. Here’s how it’s done.
To remove a site from the speed dial reel, tap and hold it. When the “Delete” and “Edit” options appear at the top of the screen, drag and drop it on the “Delete” (trashcan) section.
You can also create Home screen shortcuts for your favorite sites. To do that, follow these steps.
The Takeaway
The homepage is a hugely important aspect of every browser and the ability to customize it to your liking is of utmost importance. With the tips presented in this article, you’ll be sailing smoothly across the seven seas of internet, whether you’re using the default browser, Chrome, Firefox, or Opera.
